T2 measurements

I'm trying to do some T2 measurements (for the first time in many years)
and am having some problems. I'm using the standard CPMG pulse sequence, a
90 degree pulse followed by a variable number of spin echoes. The
experiment is being done on a Bruker 500 MHz spectrometer in 2D mode with
each fid being stored in a serial file. Again, pretty standard.
Transforming the first fid gives a reasonable looking spectrum but
subsequent fids (with longer periods in the spin echo part of the pulse
sequence) transform to give distorted spectra. Specifically, it looks much
like what one would expect to see if observing antiphase magnetisation.
Needless to say, T2 calculations don't work using Bruker's T1/T2 routine.
Colour me puzzled. Any ideas would be appreciated.
